CLC's workbenches include a number of alignment editing options.

Move residues and gaps

The placement of gaps in the alignment can be changed by modifying the parameters when creating the alignment. However, gaps and residues can also be moved after the alignment has been created.

This can be done both for single sequences and for multiple sequences by making a selection covering more than one sequence.

Insert gap columns

The placement of gaps in the alignment can be changed by modifying the parameters when creating the alignment. However, gaps can also be added manually after the alignment has been created.

To insert a number of gap columns, you just select an area with a width corresponding to the number of new gaps you wish and choose to insert columns. The number of extra gap columns will now appear to the right of your selected area.

Delete residues and gaps

Residues or gaps can also be deleted for one or more individual sequences or for the whole alignment: Just select the residues/column in question and choose to delete residues/columns.
